since this is an upgrade do I have to pay for the drones? The codex states that drones can not buy upgrades but this would be an upgrade for the whole unit.

No they would not have to pay for the bonding knife just like the example on p. 33 (unit upgrade and drones) as with the EMP grenades example shown there. Upgrades cannot buy upgrades.
